just wondering if there were any difficulties in adding to an already paid off MYW package reservation? We would like to add a sister to our October AoA trip.

Also, I have been told by two CM's that if she wants to stay in our room, she would need to be on the identical package we are, even if she came in later during the trip? However, I searched the boards here and saw conflicting claims? Are ther any travel agents out there that can give me a definitive answer to that or is that at the whim of the particular cast memeber i talk to?

Everyone on your reservation must be on the identical package.

If you wait until you check in to add her, the above is not necessarily true - as she will not have been on your reservation.

She needs to be on your reservation, with a separate reservation, to use Magical Express inbound; if you're (or she's) driving, this doesn't apply.

We've done this a few times - DF and I had a 7 night trip booked and my sister joined us for 3 of them, and then DF and I had a 6 night trip booked and a friend of his joined us for 5 of them - in both cases, they did not want to be on our package, so Disney had us do the following:

In the case with my sister (feb 2011), she flew in with us, so we were told to either add her to the package and pay for it all, or call within 72 hours of check in - dining can no longer be added once you're within 72 hours, so they added her to our room, and we paid only the additional night charge for having a 3rd adult in the room ($25/night at the Poly). This allowed her to ride magical express with us, we just had to get her a voucher at the check in desk since she wasn't on our original reservation.

In the case with DF's friend (which was just this past June), he flew in after we checked in. When we checked in, we alerted the front desk and they took care of it right there. Again, all we paid was the 3rd adult fee for each night he was staying ($15 at CBR - this varies by resort level) and when he arrived at MCO, he went to the ME checkin desk, had a voucher printed, and he took ME to CBR late that night.
