Just got an answer - yes, you can upgrade at any time during the 3-day visit. For an upgrade to an Annual Pass, the Annual Pass is back-dated to the first use of your CityPASS ticket.

Does anyone know if you can upgrade more than once? We're planning our next trip when there are some Deluxe AP blackout dates. I'd like to get around those by upgrading from the 3-Day to a 6-Day (to cover our first trip), then on our last day upgrading that to a Deluxe AP (for a second trip within a year).
I figure (with 2012 CityPass prices) that park tickets (including the non-Disney locations) for our first trip will cost $344 per adult and $295 per kid, while our second trip (Disney only, by upgrading to APs before we leave) will only be $128 per adult and $148 per kid (and the tickets for anything beyond two trips won't cost anything!).

Yes you can as long as nothing is expired and you are upgrading to a higher cost ticket. You can go from 1 day to 2 to 3 to 4 to 5 to Delux to Premium to Premier.
Your Citypass will give you a credit of $186, you can see this stated above, toward your 6day PH. You will pay the difference from $186 to the gate price of a 6day.
Hi, I'm the original poster - with an update. We had a great time at DL & did upgrade to 4 days after we had used 2 days of tickets. We had 4 adult tickets and were charged $15.00 each to upgrade to the extra day. I'm not sure if the CM made a mistake, but we were pleasantly surprised that it was so cheap!!
That's great! Thanks for the update. They have a promotion going on until Oct. 1 and that price for the 4-day pass is $201, but that's an online only promotion - looks like they gave you that price anyway!
