We are flying out of IND to MCO on Thanksgiving day. I just checked to see how full our flight was. (couldn't find that info) I did see that our flight now leaves 10 minutes later (no biggie) but gets in 1 hour and 5 minutes later. How can this be? They are expecting us to be in the air for 3 hours and 10 minutes. Are they just anticipating the airport and runway crowds? IF this is the case, I can handle that. Or are they doing something different now?

I know that there is a time change between now and then, but I do not see how this would affect anything. Most of Ind will be on the same time at Florida then. (atleast IND airport will be) Would this have anything to do with it? (dumb question, I know. But I can't figure out what is going on)

If the flight is a non-stop the time-change may have something to do with it. If it's a direct flight you may have a stop somewhere. I would imagine it would be indicated somewhere though.

Could be time change or maybe they are padding their time heavy to anticipate holiday travel delays.

It's most likely a timezone issue. Indiana (except parts neighboring large out of state cities - like Chicago) does not observ DST. The flights from IND to MCO generally take about 2 hours. (I've flown the 433/438 flight route more times that I would like to admit.)
