There are a number of places...thankfully! (Sorry, don't know the exact name of many locations)

Magic Kingdom
- Main Street Bakery
- snack place in Fantasyland in the Big Top tent

Epcot
- Germany (made with Werther's caramel here)
- large store near the fountain

Hollywood Studios
- Candy store on Sunset Boulevard near Starring Rolls

Disney Springs
- Goofy's Candy Store

Something to note is that Cast Members are happy to take the apple off the stick and cut it into slices for you. Much easier to eat and share.
