We did this the week after Easter last spring. We did the 12:30 tour (which did have a discount available) and it rained early. Then there was some lightning, so we returned to the area with the meerkats. They told us that if there is a lightning delay that's too long they will cancel the tour and provide a refund if you can't reschedule (which they couldn't that week).
After about 15 minutes the rain and lightning passed and the tour resumed with no more hitches. I agree that it was one of our favorite experiences at WDW. We got to watch the animals from some great perspectives and also got some great pictures. The guides will take pictures of what you want if you just ask and they end up on the file that you can download.
I would highly recommend it to anyone who has an interest.
