We were trying to stay at the BC Oct 2-7. The first 2 nights are discounted with 35% Fall Discount, but the remaining 3 days are not. Can you apply a AAA discount to the last 3 days on the reservation, if there is one available for those dates?
I'm not a expert here with relation to that, but you may have to use 2 different booking to get the AAA rate for the rest of your stay. You can only use 1 discount per a reservation, so you may have to get 2 reservations for your stay if possible.

First, let me say most discount offers are critical about when you start a promo (must meet the deadline), but most of them will go beyond the expiration date, as long as, your start date is within the discount window. Your end date doesn't need to be within the window.
You need to double check this but the free dining offer goes until 10/3; so, if you book starting 10/2 you should qualify for your whole stay for the free dining promo. You would only need one reservation for this booking. I would go this route. Overall, I think you would save more this way and you would have one booking. Now, if there are no rooms available for the rate then you need to do something else.
I think the other poster is right you would need two bookings to do what you want in your original post. If you go that route then I would do all your park tickets on the first reservation. You have 14 days from the first day of arrival on your park tickets until they expire; so, you can use the same park tickets all through your two bookings. If you don't do it this way you will pay more for your park tickets as 2 days and 3 or 4 days depending on going to the park on your last day. Also, you may or may not have to check out and in again, as wellas, possibly changing rooms, too. It's hard to say how it will all work with two bookings. I don't think disney will guarantee that you can stay in your same rooms. Of course, they would try to accomodate you that way, but no guarantee.
To use to different codes, you need to have a split reservation and meet the requirements of each code. For example, if it says you must stay for 3 nights, you must stay for at least 3 nights even if the discounted nights are only for the first two.
Now, as far as if you only have to check-in by a certain date and can check-out later, that depends. I find this is true for packages generally. It worked for buy 4, get 3 free deal and it works for free dining. However, any other time I have a room only discount code I find the discount ends on the day it ends. For example, I recently received a pin and its dates ended Oct 1. We weren't checking out until Oct. 4 and they did charge us rack rate for the last two nights.
