On our last day we would like to check out of the hotel and leave our luggage there (POP Century) and take our carry on to the parks and to our Chef Mickey's reservation.

Can we get on Magical Express to the airport at the Contemporary even though our luggage will be at POP Century or do we need to budget time to get back to POP and take the Magical Express from there?

Does that make sense? Hope so! Thanks!

You would have to be using one of the airlines where Disney has an agreement to drop off bags. I believe that you can do that, but you would have to let the ME office know of your plans.

If it is not one of the airlines that will accept the baggage directly from Disney then you must have your luggage with you.
 
We are using magical express on the way so our airline participates. I guess my question is just can we leave from the Contemporary even though we are staying at POP Century or do we have to be on the same bus as our luggage?

This does not mean that your airline participates. Disney is able to pick up baggage from any airline, but there are only a few airlines which will accept luggage from Disney.

Few people realize that there are 2 very separate entities:

Disney's Magical Express (DME) is round-trip motorcoach transportation to and from MCO and your WDW owned-and-operated resort, AND is also automatic baggage delivery from MCO to your WDW owned-and-operated resort. These services can be used by ANYONE regardless of airline.

Resort Airline Check-in (RAC) is only for people using certain "participating airlines." On your check-out day, you can check your bags at the RAC desk, and then not see them again until they're on your home airport's baggage claim carousel. RAC can also give you your boarding passes, meaning you are actually checked in for your flight. People using a "participating airline" can use RAC whether or not they are using the DME motorcoach transportation back to the airport.

So I hope that answers one of your questions.

Now, to your other question ...

Unfortunately, NO, you can't take a DME bus from a resort other than your own. On arrival day, DME will transport you only from MCO to the resort where you are a registered guest. On departure day, DME will transport you only from the resort where you are a registered guest to MCO.
 
You also probably can't bring your carry-on luggage into the parks. What you CAN do is check those bags with Luggage Assistance (vs checking it through to your home airport via Resort Airline Check-in) and pick them up when you get back to Pop Century in plenty of time to catch your assigned bus.
