I often hit it near the end of the night. Then it's often less than a 10-minute wait. Otherwise, rope drop. If you wait much longer, that line gets torturous.
If it's really a priority, go first thing at opening. Most people will be heading to Space Mountain or Indy. You'll probably be able to get on one of the first subs of the day.
if you want to see the "show" and aren't too bothered about being on a sub.. you can use the alternative viewing area . we use it and its great. and a hell of a lot less time waiting in line !!
We hit it right before close in August. We just had to wait for them to load the sub - and we only had to wait because I'm claustrophobic and asked if we could be seated last. They graciously accommodated me, checked on me before they closed the hatch and checked on me again as soon as we finished our journey I was fine but glad it wasn't any longer and I wasn't squished somewhere in the middle.

My husband had never done the subs so I wanted him to experience it. The only time I'd done them before with my sister I was the very first person to enter the sub and couldn't handle it for that long. If we decide to do it again I'd definitely use the alternate experience. They suggested it to me but I was pretty sure I'd be fine on the sub as long as we boarded last and I was.
