I want to make dinner reservations there. Am I correct in assuming that I want the Cafe and not the other one listed?

Yes, you want the WPE is the express or counter service.

You want Wolfgang Puck's Cafe or the Dining Room Upstairs...... one is a bit pricier than the other.

Yes, it is on the dining plan but WPE is counter service no reservations.

Sorry to be such a pest but I've made reservations at the Cafe. Is this part of the dining plan? PLEASE say yes because it actually looks like a place my picky eater might like!!!!!

The Upstairs Dining Room is NOT on the dining plan. If you have a reservation at the Cafe, it will take the dining plan.

WPE stands for Wolfgang Puck Express, which is a counter service and is not the same restaurant as the Cafe. There are actually four separate Wolfgang Puck restaurants at Downtown Disney:

Express Marketplace (CS)
Express West Side (CS)
Cafe (TS)
Upstairs Dining Room (not on DDP)

Express West Side, the Cafe and the Upstairs Dining Room are all located in the same building.
