What keeps the Starship Enterprise running?

By "running", do you mean the propulsion system that moves the ship or the internal "facilities team" the keeps everything in proper order?

I believe its matter/antimatter reaction.

They also have impulse engines.

thenI do believe there is a battery back up..

but if all else fails, I guess they have the standard hamster on a wheel technology....:teeth:
