We are thinking about staying 2 days at AOA then transferring to a villa that we are renting points. Since we are not renting the villa directly from Disney, will they still move our luggage for us?

Yes, absolutely. Bell services will do transfers from one Disney property to another. It doesn't matter how you made your reservations.
