We are thinking of doing a split stay on our next trip. If we do this, I really need it to be as seamless as possible.

I know that Disney moves the bags for us. Is there a quick check in offered at the next resort, or regular check in.

Also, we are sort of the rest at the resort midday type of people. Do they allow early check in to the new resort and will the luggage be there early? Or, do they make you wait until 4pm?

We are doing a room only reservation. Will we need to put down deposits for each separate hotel, or just one deposit?

You will need two deposits, it will be 2 separate reservation numbers. Although, have a cm link the bookings together for you.

I did it a few years ago and check in was just like normal check in and we still had to wait for our luggage like usual. It wasn't a big deal, though, we checked in and got our KTTW and just headed straight to the parks. The biggest issue was it took forever to get from AKL to the Polynesian using Disney's transportation. I would take a taxi next time or have a rental car.
 
As the pp said, it will be 2 separate reservations and you will need to make a deposit for each one. However, linking them is not necessary unless it's a split at the same resort due to maybe a promo applying to only part of the reservation or some other issue that makes it necessary to have 2 separate reservations without changing resorts. You can check in at the 2nd resort as early as 7:00 a.m., but keep in mind that your room might not be ready. Even though Disney allows you to check in early, they do not have to put you in a room until the official check in time of 3:00. If you have Disney transfer your luggage from the first resort, I wouldn't expect it until later that afternoon. We have had luggage transferred a couple of times and have been told to expect it between 1-3 pm.
 
I just did a split stay from Thanksgiving to Sunday at Kidani and then Sunday to Friday at Contemporary. I did online check-in for both. Amazingly, even with arriving on the holiday at 12 noon, my room was ready at Kidani and my luggage arrived from ME only any hour later. On Sunday, I took the bus to MK, and the monorail to the Contemporary from Kidani. I had done online check-in for that stay as well. My room was ready at 10am although I expected to be "homeless" for a good bit of the day since Sunday was a big turnover day due to the holiday. My bags arrived by 1pm. If you have them bring your luggage from one resort tot the other, it is not like ME where the bags are " magically" there when you get back to the room. You have to be there to let them drop them off.
 

When doing split stays, I find it easier to take a cab with my luggage early morning to new resort. Most of the time my room was ready and i could just bring our luggage up to new room before heading out to parks. Everything there for our mid day break. If room isn't ready, we just leave luggage with Bell Service after check in.
 
There's nothing different about checking into the 2nd hotel as there is about checking into the 1st one. You can check into the 2nd hotel any time after 7am, but there's a chance your room won't be ready until 3pm. If you're concerned about getting your luggage late, you can take a cab from the 1st hotel to the 2nd hotel, with your luggage, and then have bell services store your luggage at the 2nd hotel if your room isn't ready. Then you know where your luggage is, and can bring them directly to your room if it's ready.
 
If you check in early and your room isn't ready they will text you the room number once it is ready. ;)

You can do the online check-in 10 days in advance of your arrival at the second resort which would probably help in this area, but if you wait until you get to the resort then no I don't believe there is any quick check in option.

There is no early check-in available. You may get lucky when you arrive at the second resort and your room is available, but technically they don't have to have it ready until the listed check-in time for your resort. Also, luggage is usually not guaranteed to get there until between 1 and 3 P.M., at least that's how it was a couple of years ago.

You definitely will need to do two deposits.
