I'll be booking a stay at the DS Holiday Inn using points for some nights and cash for the remainder. I haven't checked yet to see if Holiday Inn can combine the reservations into one continuous stay with a single confirmation number (if anyone has info on that, please feel free to share!). If we end up with a split stay and multiple confirmation numbers, does anyone know how will that impact FP+ booking? Will it be treated as an on-site stay and let us book through our final check out day?

Your FP booking window will be open for all the days of your many stays. :)

Plan to book for all park days as soon as your window opens.

I am confused by your answer.

If the first reservation (for example) is for 2 days, and the other is for 3 days... how does the FP work? The FP system would not know they have 5 days - right?

The system does know your onsite stays and keeps the window open.

BUT, in your case, the people who are staying at the Disney Resort will do all the FP booking for you when their FP window opens. Buy your tickets and link them before their FP booking window opens.
So - when setting up My Disney Experience - you can add lots of people in - even more than the hotel room would normally hold? Assuming their planner will do this, that would be great. She wants us to book onsite with her - but I see no reason to. $167 a night at Doubletree Suites seems much better than expensive onsite.
