Southwest Boarding on Connecting Flight?

I've never flown very far on southwest, thus have never had to catch a connecting flight. I got early bird check in, does it "check in" twice, at the 24 hour mark for each flight? Or just once when my main departing flight checks in?
 
When you are checked in at the 36 hr point (Early Bird) it is for both flights. At the 24 hr point you can view your boarding positions. You will have boarding passes for both flights.

I think I understand what you are "really" asking. At the 24 hr point when a person checks in for their 1st flight the 2nd flight is still hours away from being at its 24 hr point. Southwest ignores that and assigns you the boarding pass then rather than waiting to check-in a 2nd time. This explains why people who have flights which originate in the 2nd city of your trip may get for example A30 even if that check-in at exactly the 24 hr point. (remember you may have gotten the A29 slot hours ago when you checked in for your originating flight.)
