What makes the water of the Sassagoula River, the river you can take from from Port Orleans French Quater and Riverside to Downtown Disney, so dark and dirty looking?

Tannin - caused by the decaying leaves on the bottom.

Or were you looking for a more colorful answer - such as...

because of the barrels of bootleg liquor poured in to the river?

It's not only the leaves, as its most of the vegation that comes in contact with the river, including bark and sticks and such.
