If you stay in a hotel at Downtown Disney and purchase tickets with the park hopper option do you have to pay to park in the WDW parks?

Generally yes, you pay for theme park parking.

Complimentary theme park parking would be an amenity of your hotel, not a feature of your admission pass (other than annual passes, which do give free parking).

I don't think any Downtown Disney hotels offer free theme park parking currently.

On any given day you may lot hop with your parking receipt, or you may use Disney buses, monorails, etc. to go to another park.
