From what I've read it seems they are assessing the fee at the guard shack. If you arrive by car, they assume you have a car for the length of your stay. If you're just dropping off, then returning the car or something I would stop at the front desk (sort of defeating the online check-in) to let them know you don't have a car there.

We stayed at the BC in July. We have a handicap hang tag so before we arrived at the guard shack, we placed it on the mirror. The guard never asked if this was our car, a rental or if we were dropping off people or picking them up. It does state that DVC and people with handicap placards would not be charged. We were there for 7 days and upon checking out, there was no parking fee. We did use our magic bands to enter after that.
I think they mainly get it with the magic band as you enter. The guard could have done it also. On our first day, we drove up to the guard and they asked to see our bands. We had two cars. My parents in one (with a handicapped placard) and us in another (no placard). We were charged parking, my parents were not.
