Once in awhile the tollbooths are closed (unmanned) later in the evening in which case you have no choice but to drive on through. At least I have found this happening on occasion at Epcot and MGM Studios.
Disney does charge for parking for hard ticket events such as MNSSHP. Even annual passholders have to pay the parking fee for those events, unless they are staying in a Disney resort.

Last year we had been to one of the other WDW parks and just showed our parking receipt from there and weren't charged for parking for our entry into MNSSHP.

Day guests are only charged a parking fee once-per-day. Keep your parking receipt and you'll be able to parking-lot-hop without incurring additional charges on that given day.
There are no parking charges for guests visiting the various Disney Resorts*, Disney Water Parks, Downtown Disney, Disney's Miniature Golf Courses or Disney's Wide World of Sports Complex.
Parking at the Theme Parks is free to guests staying on-site at a Disney Resort and for Annual Pass holders.
