I understand that you can have packages delivered to the on site resorts. We will be checking in about 2am (thanks to a change in flight time) does anyone know if we can get these at that time or will we need to wait until the morning? (And if so what time?)

When you get it will just depend. Resorts deliver packages when they get to them. There is no set time and it's not something you get at check in, even if you are checking in during the day.

So what do people do about Garden grocer? We will have a baby who needs milk and our breakfast stuff, I was also planning on ordering from Disney Store autograph books etc

So if you get them when you get them do you have to be in your room?

If you are not in your room, the groceries are delivered to bell services. They are able to keep perishables cold for you.

Put on the outside that the package is to be held for "Your Name, Guest". The front desk will hold it for you. Just don't send it too early. Be aware also that some resorts (convention hotels) will charge you to receive packages. They will not charge you to hold your Garden Grocer order...that will be at Bell Services.

I have had stuff shipped and I have used Garden Grocer, both on more than one occasion. We come from the west coast and have never arrived at WDW early in the day.

I have always been able to get everything at the time I check in.
