when booking online i see they have the total points that i can reserve with. will it automatically take the banked points first or must i call MS to make sure they use my banked points before my use year allotment of points

Points are taken with those expiring sooner going first. So banked and borrowed first then current UY's points. It will be automatic.

If your banked points are in more than one contract, you may get a message that seems like it won’t take them all, but when you actually complete the booking and check, it does,

No idea why the screen just prior gives it that way, but it always takes it correctly when I go back to my points and check.
