If you want a place close to the city where transportation is convenient, stay in Jersey City. The Hyatt and Marriott Courtyard are both located next to PATH stations. The PATH trains run 24/7 - there are 6 or 7 stations in Manhattan. It will take about 20-30 inutes to get up to mid-town from JC - you qill need to transfer to the subway. (You can use the 'pay as you ride' metro card on the PATH but not the unlimited day/week cards ~ the PATH is $1.75 per ride)
The subway is now safer than it was 15 years ago.
To clarify some of your questions about my prior post....
If you use a unlimited day/week card, you cannot reuse that card for 18 minutes. So if you swipe it and don't go through quick enough you will have to wait for that time to pass - it's so people don't cheat and buy only one card. However, sometimes kids (and grown-ups, lol) have a little trouble getting the hang of going through quickly - with the other card you'd just be out $2 for the extra swipe.
Now for the transfer bit. Let's say you stay in Jersey City at the Courtyard and you want to go to the Top of the Rock (I recommend that, btw, lol) and after that you want to go to the AMNH.
You get on the PATH train and pay the $1.75 ea. and go to the 33rd street station. You then get onto the nyc subway line F and pay $2 ea. and take the F train 47-50 Sts. Rockefeller Ctr. Go in RC and get tickets and look at the city. Be back on the ground in an hour and a half. Walk to 50th st & Ave of the Americas (6th) and grab the M7 bus (when you swipe your card it will show "transfer" and it will not deduct the $2) and get off at 81st & Amsterdam. Walk east 2 blocks on 81st and than south on Central Park West to the museum entrance.
