need some help with a short trip plan

I get to go to san diego for a confrence in september. I have the best boss in the universe and get to go up 2 days early. get to do one day in disneyland and one day at universal. Flying in on Sunday, want to stay close to disney, head to universal on Monday, Disney on Tuesday and to San Diego Tuesday evening after the parks. So here is what I need some info on.

We are going to fly into to John Wayne, what is the cheapest way to get to disney from the airport.

Recomendation for a CHEAP hotel within walking distance of Disneyland.

getting from disney to universal. I have heard there is a tour bus you can take, anyone have any info on the name of the line or how it works.

when we have to go, anyone know the route to get from anaheim to san diego using public transport. I have heard there is a train???

Motel 6 anaheim maingate is pretty cheap. It is not walking distance but it is on the ART route. You can get a one day pass for ART at the desk.

There's the amtrak train. I haven't used it but I know that there are people out there who have used the bus to the train from the anaheim area. Let's hope they respond.
