Well, they never "leave" the tracks.
There is a building out behind the Magic Kingdom that houses the additional monorail trains. There is a switch track between the Main Gate at the Magic Kingdom and the Contempary Hotel.
The trains are added and removed to suit the days attendance.
On the lower level of this building is where the Railroad Trains are stored.
