we will be traveling from the Yacht Club to the Polynesian for dinner on Sunday 4/24 for dinner at Kona at 5:20pm and then again on Tuesday for dinner at Ohana at 5:35pm. We plan on taking a bus to Magic Kingdom and the monorail to Polynesian, but am I correct in thinking that the monorail will be closed?

No, you are incorrect.

There are no plans to close the Resort Monorail during afternoon or evening hours; only overnight shutdowns that will effect earlier late night closings and later morning openings on some days. Only the Express Monorail is affected by the "midday" (really afternoon and early evening) closures.

Of course, unplanned closures can occur at any time, in which case buses will be put into service to replace the trains.

I though the express monorail between TTC and Epcot is closed 11:30PM to 9:00AM on Mon and Tues

All beams close early on Sunday and Monday evenings opening later the following mornings. On Tuesdays Wednesdays and Thursday's the express beam closes mid day, reopening in the evening.
