You can call and rebook your reservation under the lower rate as long as you are more than 45 days from your arrival date. Of course this assumes that there are rooms available under the discount code for your resort and dates. But generally, all it takes is a phone call to Disney to get it changed.
One exception: If you book with a travel agency or online through a 3rd party, their cancellation/rebooking policy may be different than the WDTC and there may be penalty fees for any changes, including applying a discount code to your reservation. Make sure that you understand the cancellation policy regardless of who you book with.
