What if I keep the rental car 2 hours longer than I had originally reserved it for?

I have a chance to take a flight that is 3 hours later than I am currently and I am thinking of changing it but it will mess with the return time on the car rental.

You really need to call the rental car company. Some may say that is fine but others will charge you for an extra day. It depends. Also, look at the rental agreement. It will be in there.

You might get charged for the extra time. Depending on the rental company, it may be an extra day or an hourly charge. Most companies allow a short grace period, but probably not two hours. As the pp mentioned, call your rental agency and ask about their policy.

It may depend on the times. If you are picking up the car at 3pm and originally have the return as noon, then change the return time to 3pm, it will not add another day. But if you have the return as 3pm, changing it to 6pm will add another day. In any case, you should call to change it, not just return it late.

If you do not change your reservation, you will be charged additional hours (average of 1/3 daily rate for each hour up to three hours). If you change your reservation, it would depend on your pick-up time and whether you cross into a new day or not (again, the 3 hour rule applies).

The grace period for rental cars is 29 minutes in almost all cases.
