Been to both. I thought Jiko was way better than the AP. We did the DxDP and tried quite a few last year. I really like Boma as well. Sanaa was ok, but that is not my preferred style of cuisine. As for Jiko, I had complimentary cauliflower soup, flatbread app, and filet. They were all exceptional - cooked and seasoned perfectly. I had the pistachio creme brulee which was good, but I'm not a big creme brulee fan. At AP, I had the mussels, Buffalo filet, and don't remember the desert. The mussels were excellent. The filet was bland. I think the service at Jiko was probably one of the best that we have had anywhere on Disney property. AP was slow, but it is a signature dining, so I realize there are supposed to be time in between courses. But, with the dds (8,6) it was too long. Family preferred Jiko to AP. As for transportation, taking a bus to MK and boat over to WL is really cool. I think Bay Lake is cool and going over the water bridge is fun. And, if you want to take the time, after dinner, you can do the boat from WL to FW to CR - walk to MK - and bus back to AKL. I love the boat rides though. Have a great trip.
