Do they still run the ferry to the parking lot at 1am? We are staying at CSR and want to try driving to the parks since we are only staying a few days, but I'm worried that since the EMH are for Disney resorts only that the won't run the ferry.

Many on-site guests choose to drive to the parks, so Disney provides service back to the parking lot until well after the park closes. Guest can be in line for a ride minutes before closing time and may not get out of the park until an hour later.

That being said, allow me to offer my advice. When we have a car, we might drive to Epcot, DHS, and DAK. But driving to and from MK is a pain because the lot is huge and distant. The requires driving to the MK AND waiting for a parking lot tram AND time on the tram AND waiting for a ferry or Monorail AND time on that transportation. In comparison, MK typically has the most frequent bus service from resorts, and the buses go to a bus station relatively close to the MK entrance.

We drive to MK, we like the fact that we can usually walk right on to the gigantic ferry, rather than wait in a long line at the buses, so even though it seems farther (and it is) we're moving all the time. That's good.

During slow times of day, the monorail is a good option back to the parking lot too, but at park closing, the monorail and buses get mobbed!!!

Sometimes the ferry does not run at very late closing times, but the monorails still do.

My personal preference for really late EMH is to valet-park at an MK resort. We have an early dinner there before heading into the park, and then just hop over and pick up our car when we leave. There is no time restriction for valet parking, so while it costs a bit, IMO the convenience cannot be overvalued at 2 am.
