You can most definitely apply a discount to an already booked vacation.... We have done it numerous times

I booked Jan 3rd for my October trip and less than a week later, called my AAA TA with my first PIN which she applied and then a month later, I got another PIN and she rebooked with that one since it was better.

Absolutely no problem rebooking if you get a PIN or other discount.
