You can't use them on the launch between the MK resorts and the MK. You can use them on the boat from the WL/FW when the water level is high enough. You can (I think) always use them on the Freiships which service the Epcot resorts. Not sure about the boats to DTD, I think that one depends on water levels.

The boat that goes between MK and the TTC is wheelchair and ECV accessible.
The smaller boats that go between MK and the MK area resorts are not accessible. To get on them requires a step down and you need to have a wheelchair that can be lifted on and off the boat. Those boats are called launches.
The water level is sometimes a problem for the larger boats that go between MK and WL/FW. If the water level is too high or low, the boat will be floating too high or too low compared to the dock. If that happens, it's not possible for a wheelchair or ECV to be rolled right onto the boat. The boat CMs have some ways of dealing with it - like, there is a ramp they can use. If they need more than that, they may do things like board the wheelchair/ECV first if they need the boat to be empty (which will make it float higher in the water) or have the other passengers board first (if they need it to be heavier and float lower). I have even heard of them doing things like have all the passengers on the boat go toward one side so that side of the boat will be floating lower. They have some interesting things they can try.
Sometimes, it's not possible to make the boat and the dock close enough. When that happens, the boats are not accessible and you need to use buses.
The Friendship boats that go between Epcot, the Epcot resorts and MGM seem to not have the 'water level' problem (or at least not have it often), because I have never seen them posted as not accessible.
I used mine on all the boats from MK to the TTC, from DTD to POFQ, and The Friendship boats in Epcot. We were there in Dec/Jan this year.

I believe this is because they have floating docks, which rise and fall with the water level. They are therefore always exactly the right height relative to the boat.

I believe that is true for those docks. I have also heard that Disney can control the water level better in that waterway by gates and dams than they can in the big lake (Bay Lake) by MK, which is huge.
