You will NOT get Early Entry (EE), that is only for Disney Hotel guests.
If you pre-purchase a 3day or more park ticket you will get ONE Magic Morning (MM) at Disneyland.
Tickets purchased at the ticket booth will not include MM.
MM is each Tuesday, Thursday and Saturday at Disneyland.
There are no Good Neighbor perks. For Disneyland, it's basically just a fee the hotels pay Disney to promote them as "Good Neighbor." It's meaningless.
It's generally best to price everything out separately before booking through a third party website. You can usually get a better price by booking directly through the hotel itself (call the hotel lobby, not the national number if it's a chain like Marriott or whatever) and ask for their best deal.
Some people swear by Costco packages, or they like to book with Disney so they can use a payment plan. But it's always good to price out those packages in contrast to what it would cost to book the hotel, the transportation, and the tickets separately. You can frequently get the tickets at a good discount at one of several authorized resellers, like LastMinuteTravel, GetAwayToday, aRes, etc. Lately I've found the best prices on GetAwayToday, and you can find a free "membership" for their website by Googling it.
The Good Neighbor designation at DLR doesn't really mean anything, so don't put a lot of faith in it. Choose your hotel based on your needs, budget, recommendations here, etc. Then look for the best rates available for your dates. These threads have good information:

Good Neighbor program at Disneyland is often a rip off. Book on your own and book everything separately with the ability to cancel without penalty so you can find deals between now and then to get the biggest bang for your buck. And try to book everything within walking distance. You don't want to be dependent on any bus if you can help it.
