I was at The Plaza Inn last week and they brought me a special meal from the back that was gluten-free and did not risk cross contamination: eggs, bacon, sausage, hash browns, gluten-free Mickey waffles, and fruit.
I know it's not a character breakfast, but I went to Storyteller's Cafe for lunch and got french fries fried in dedicated oil. French Fries!!!! I almost cried I was so happy.
All of the DLR character meals offer very personalized GF dining options that we've experienced. It's one of the things we love about Disney. We simply tell the server and a chef comes to the table to tell us what we can have from the buffet and then freshly prepares the other items for my son and I that are not safe at the bar. We are so grateful and feel we can relax as Disney takes dietary issues very seriously. Sometimes it may take a few extra minutes for the chef or the food, but we plan accordingly and simply wait for the next character. Simply let them know your needs and you will have a grate experience! We've done:

We also love Carnation Cafe for breakfast and had a nice breakfast at steakhouse 55.
We typically do a late am breakfast after we've hit rope drop and several rides!
Disney is SO great about offering gluten free options! They'll have the chef come out and consult with you in most cases. I think you can't go wrong with any of the character breakfasts, but I LOVE Storytellers. Those gluten free Mickey waffles are delish!
We recently did the breakfast buffet at Storytellers Cafe. We just chose items from the buffet and then asked our waiter for gluten free waffles and pancakes. Those were very good because they were made fresh and brought directly to us.
