Do the buses from POP/resorts to Magic Kingdom now take the flyover and not go through the toll booths?

Yes. A vehicle that goes through the toll booths will end up in the MK parking lot - there's no connection from there to the road to the MK bus lot (or to the Poly, CR, or GF, for that matter).
