We are bringing the family in August. There will be 5 adults and 1 child. Because we have 2 rooms we will be using magic bands (free DDP) for 3 diners so there will be 2 checks per table. In the past we only had 5 and were never charged a set tip. I pay for the tip in cash and don't want it charged to the room. So basically what I'm asking is because there will be 2 checks but 6 people will we be charged the 18% gratuity automatially?

Yes. You can still pay the gratuity in cash. It will not be automatically charged to your room.
 

Just make sure you get an itemized bill from your resort and keep your restaurant receipts with a CASH tip notation on them. I prefer to assume WDW restaurants make mistakes and don't do it on purpose, but especially since yours is an automatic tip, there is the possibility that they WILL charge your room. If I were going to use cash for tips, I would make sure I had it personally to the server and not just leave it on the table.

yes it is number at table not number on check/s
 
Some restaurants might do it differently, you can ask your server, but I would go in assuming (due to party size) that they will add the 18% gratuity to the bill.
 
So now I'm wondering if there are 2 checks, how will they charge the 18%? 9% on each or all 18% on one check? I usually tip 20% so it would be easy to figure out the extra tip either way. I think to avoid being double charged I may have them remove the credit card from my account. I have done that before when I had the dining plan to avoid being charged twice. Not used to having the entire family with us it's usually only the two of us.
 
18% for the amount on each bill separately, most likely. Total tip remains the same whether it is on one bill or split between the 2.
