At Disneyland and WDW once the Park shuts down for the night - Main Street stores are still open for a bit. Is this the case in Tokyo?

Yes. The Emporium in TDL and Emporio in TDS are usually open for about 30 minutes after the park official closing.

Hopping on to this question: How long do the monorails operate after park closing? If I want to hang out and shop after hours, will I be at risk of missing the monorail?

The resort line runs from around 6 AM to around midnight. You should have no problem taking the monorail after shopping.
