Does Bay Lake connect to Seven Seas Lagoon

If you rent a boat at FW can you drive the boats on both of these lakes?

They join in a water bridge over a tunnel that services the buses to the MK. It is very close to the Contemporary Resort.

Yep, both lakes are connected.
I rented a little sprite boat the last time I stayed at Wilderness Lodge and was able to drive over by MK.

There are speed restrictions in places that are marked and there is Security in boats to watch what all the little boaters are doing.

It was a lot of fun. Both lakes are pretty large so you can go pretty fast when not in a go slow area.
