If we buy annual passes but then decide when we get there that we want PAPs can we upgrade while we are there?

Yes, you can. You will pay the difference between the price of the PAP and the price of the AP no matter when you do the upgrade. THe PAP will expire at the same time as your original AP. Disney no longer prorates this type of upgrade.
