I am sailing on the Wish in about 2 weeks. We are flying in and staying at the GF the night before and taking DCL transportation to the port and to the airport after disembarkation. At check in I chose that we were flying both before and after the cruise and entered the flight info for both legs. Should I have entered the flight info for my return trip only or it doesn’t matter that I entered both? Should I have entered that we were getting pick up from the GF anywhere during check in?

You will want to call and have the information updated to show you require pickup from Grand Floridian and not MCO.

I believe it affects your PAT and Boarding Group. A quick search on this forum will show you a lot of discussion about this. And I imagine you will read it in following posts here.

I've always entered my flight info for both legs of the trip and never had an issue because DCL knew we were taking DCL to the port from WDW and then back to the airport. The PAT number does not matter when using DCL transportation.

Does it affect Boarding Group?

The PAT is important if taking DCL Transfers from the airport. The boarding group is directly tied to the PAT, and guests taking DCL Transfers from the airport must select a PAT.

When taking DCL Transfers from a WDW resort or the MCO Hyatt lobby, guests do not select a PAT and the boarding group is automatically assigned (I think it's usually BG 3).

I think the question for OP is whether or not they (or their TA) ever informed DCL of the intent to take DCL Transfers from their WDW resort, and if so which resort. I believe the intent of the online check-in question about pre-cruise plans is to know whether someone is coming in by air on embarkation day; DCL really has no interest or need to know what flight you are taking a few days prior to the cruise or a few days after the cruise. @Samita I suggest you (or your TA) contact DCL to confirm they have you on the list of boarding the DCL transfer from GF.
