Is there any way you can get a more direct flight? You didn't say where you live, but I live about 21 hours away by car (upstate NY), but there is a non-stop Southwest flight that takes 2 hours, 45 minutes. A 4 hour flight seems long compared to a 12 hour drive.
Keep in mind, with flying, you also have to add in lots of waiting time in the airport, just getting through some of the larger airports with a 2 year old could make driving more appealing.
Our in-laws live 7 hours away by car. When we had one child, flying (about an hour flight) was totally worth it. As she got older and we added a second child, flying became more expensive and not worth it. Once they're past the infant stage where you spend half the drive with your hand contorted behind you holding a baby hand, driving becomes easier.
So, no clear answer here, but just some thoughts from my experience!
Connections maybe? WDW is about 12-13 hours from where I live. But if we fly, there's no direct flights that work for us, and it's two 90 minute legs +~45 minute layover... 4 hours.How does a 12 hour drive equate to a 4 hour flight. Should be closer to 90 minutes, correct? What am I missing?

Or, depending on where OP is, maybe there's a time change they're not taking into account.
Flying is not as glamorous as you might imagine it is. In fact, its work (and expensive) and, in the long run, doesnt save you all that much time.
add in the drive to the airport, the two hours early you need to be at the airport, the flight time, the hour or more to get from the gate to the out door of the airport with your bags and the time to get to your hotel. How much time have you really saved? How much airline, rental car, parking, TSA, taxi/shuttle aggevation have you experienced? Then decide whether it's worth the extra $$$. I'd drive.
Yup, and with a 2-year-old I'd assume potty training or just barely done with that. So, that could be a real hassle on the plane unless you're willing to just strap on the diapers & let accidents happen.
