I know nothing about the DCL and need help. I have some friends who want to take a cruise and also stay at Wilderness Lodge while they are at WDW, but this combination doesn't seem to be available.

Can you book the cruise and hotel separately and, if so, who is it best to book it with, and from what sort of price would they be looking at for the cruise part in May?

Also, can you still easily get a transfer between WDW and the port, if everything is booked separately?

YEs you can book the cruise and hotel seperately without a problem. Most people get better deals that way (although we did not) but it is a fairly simple process. I am sure that Dreams Unlimited would help you book the cruise and then you can just book the WDW hotel you want either direct or through someone like Expedia. When we went in November we book Port Orleans Riverside after the cruise for 89 a night for 5 of us in 1 room. It was easy to do.
As for getting around you can either take the Disney Transfers from Disney or hire a car service such as yourride or happy limo to take you. We used yourride (we had 4 adults and 3 kids) and it saved us alot of money and was really convenient! You can however buy transfers from Disney although others here will be able to help you more in this area!!!

In June, 10 of us are doing the 7 day cruise and then staying 3 days at WL. We had our own travel agent book it and it was cheaper than the prices I was getting booking directly through Disney. We did get Disney transportation as well.

If you book through Disney you will get a hotel based on the room category of room on the ship. As mentioned, if you want WL you may be better off booking that seperate. As for the DCL transport, the buses leave only from designated hotels, don't know if WL is one of them, but if it is not you will have to find your way to a hotel that is on the list.

Depending on the number of people, around 3 to 4 or more, it will be cheaper by your won trnasport as hydster mentioned.

Thanks for all your help. I'll let my friends know - I'm sure they will be pleased. :D
