I know that in order to make a reservation, Disney is going to charge me a deposit. I want to know what happens if I cancel the reservation? Will I get my deposit back? Do I have to call in order to cancel? How much would the deposit be? I'm asking this as I usually make my plans through a travel agency and this would be my first time doing it.

If booking a package, room and tickets, you will be charged a $200 deposit and the remaining $$ is due 45 days prior to your arrival. If you cancel your package prior to the 45 day mark, you will receive a full refund minus the cost of trip insurance if you purchased it. Trip insurance is non-refundable. If you cancel between 45 days and 6 days prior to your arrival you will receive a full refund minus a $100 cancellation fee. Less than 6 days prior to your arrival you will receive a full refund minus a $200 cancellation fee.

When booking a room only, you will be charged the cost of 1 night's stay for a deposit. The remainder is due upon check in. If you cancel up to 6 days prior to your arrival and receive a full refund. If less than 6 days prior to your arrival, the cancellation fee is equal to one nights stay. So if you only paid the one night deposit you will loose that deposit.

I have never heard of a $100 cancellation fee. On the packages I've booked you receive a full refund, except for trip insurance, if the package is cancelled up to 45 days before check in date. For cancellations made within 44 days of arrival, a $200 cancellation fee (and trip insurance premium, if applicable) will be charged. For 2014 packages they've added one more timeframe. If the package is cancelled within 1 day of arrival, the entire cost of the package is forfeit.

Here's a link discussing the cancellation policy currently in effect for packages and room only reservations and the 1 day time frame change to 2014 packages:
