Can you use two different pin codes?

Quick question - we booked on a bounceback last October for a week at CBR August 19-26th 2012 that offered us free dining. If we get another pin for a % off the room, would we also be able to apply that pin to our current reservation, even when we already have one applied?

No. You can only use one discount. So if you get a pin you need to see if that would be a better offer. If it is call Disney and tell them you want to change your existing reservation over.

As the pp said, Disney doesn't allow you to stack discounts. You would have to do the math to see which discount offered the bigger savings and go with that one.
