Can you add the Ultimate Pass after check in?

Say if you were staying on disney and for the first two days you wanted to do stuff off of disney property can you wait until your 3rd day to add on the length of stay passes for the remainder of your visit?

Yes you can. Your question by itself pre-supposes that you are not on any kind of a package deal or else you'd already have the tickets included.

Resorts can do things with UPH tickets that CRO can't. You will have no problem doing this.
