Are there any differences between turning in the exchange certificate to activate the annual pass at the main gate of a park vs at the welcome center of Disney Springs?
No. You can activate an AP at any park or Disney Springs.
Just know that if you go to Disney springs to activate it on say April 1st, but don't go to a park until April 2nd, your pass is already active and will expire April 1st the following year and not the day you first went to a park
The letter with it says to present the card with photo ID. If it's linked and you have ID, I would think you would be fine without the card, but I don't know why you wouldn't bring it.
When I renewed mine, I received a card, but my boyfriend did not when he purchased a new one. He did get an email and it shows in his MDE. I'm assuming that should be enough to activate them this weekend.
Yes - but he will get a card when he activates. He will need that for discounts at dining and for merchandise.
I found it funny (or sad) that they spent around a billion on the fast pass +/magicband system, but to fully use your annual pass you need a plastic card with your first name written on the back of it with a sharpie.

If you upgraded tikets you would have had to do that at the parks. If said tickets were used that APs are already active. If they were unused I THINK you could have upgraded them to a voucher (you would have had to specify that is what you wanted) and you would activate that the same as any other voucher.
When you get a new AP you bring your ID and I showed the email for the AP. They type it in, give you a new AP card and write your name on the back, and you're good to go
