To book a room with an Annual Pass, you do NOT need the pass in hand in order to make a reservation.
The official policy is that you must have the pass activated before checking in. People have had varying experiences. Some report having to show nothing. Some report that the voucher sufficed. Others report that they had to show the activated pass. Some report they had to show the activated pass, but didn't have it, so they checked in, activated it, and showed it to the front desk within 24 hours.
As for the how of them, the ONLY place that's off-property that you can activate an Annual Pass is the Ocala Disney Information Center. So no, the Disney Store cannot activate your pass.
The reason the aiport has been mentioned is because if you try to purchase an Annual Pass there, they don't sell you a voucher. They sell you an activated pass - no voucher involved.
