On the web site it says the following:

Check in at Downtown Disney® and enjoy more of your last day with Mickey & Co. Check In is open 8.30am to 1pm seven days a week and is located outside Cirque du Soleil. It's free to Upper Class and Flying Club Gold passengers. There's a $10 charge for everyone else.


When we went before we have never had to pay we always got free check in and flew econamy?

If you are going as a Virgin package or Virgin Flydrive it is free. If you are flying flight only then you have to pay unless you are Upper Class or Flying Club Gold passengers.
It was $5 until recently, the just upped it to $10pp. but as far as I know always been a fee for flight only.

Yes we are using virgin holidays as a package deal, panic other, thanks so much.
