Train. Either Metrolink Orange Line or Amtrak California's Pacific Surfliner from Anaheim to Los Angeles Union Station, followed by several options for bus or subway. Amtrak is more expensive, but it's a nicer ride with a cafe car.
I think both Metrolink and Pacific Surfliner have free transit transfers. With Pacific Surfliner you'd only need to show your ticket to ride free on OCTA and LA Metro.
You might also consider getting the interagency transit card. That works on all the systems except Amtrak. I think all your transfers would be automatically calculated.

Amtrak is much better if you have luggage, although it's more expensive. I think they're a bit faster too. You could even check in luggage between Anaheim and LA Union Station, although arriving early is recommended. Their carry-on size limits are pretty big, although the Surfliner has a slightly smaller limit.
Metrolink is commuter rail, so they're not really set up for lots of luggage. They're supposed to have racks, and encourage passengers to not place luggage on seats or block aisles.
