We will be staying at SSR for one night in January (DVC) and will have a rental car. Can we still check our bags at SSR even though we will be returning our rental car at MCO and not taking ME back to the airport?

Yes, anyone can use the resort check-in. I've done it many times with a rental car. You do have to use the bus to get luggage transfer on arrival.
