When it comes to watching Wishes from the Magic Kingdom if you reserve a Tower Magic Kingdom View at the Contemporary you can watch Wishes from your room. If you took the Tower Bay Lake View or Garden Wing, you can always watch them from the 4th floor observation deck. However you would be a lot closer watching them compared to the beach at the Polynesian. Also each of the Tower rooms have a balcony, where as only the 3rd floor rooms at the Polynesian have one. So if getting a balcony is important to you then either view at the Contemporary in the Tower will be better for you.

It depends on the longhouse.

Lots of rooms at the Poly have balconys-- our room last year was 2nd floor in the Tokelau longhouse and we enjoyed a beautiful balcony with a sideview of the lagoon. We couldn't see the fireworks from there if that's what you meant, but we did love the balcony.
