I use Kayak to find the cheapest flights, then check the airlines they don't handle and book wherever I find the cheapest. Kayak does not sell tickets; they search other sites to find the best prices. I've booked airfare through the airlines, Expedia, Orbitz and Travelocity. Never had a problem with any of them. If the airlines are among the cheapest I usually use their website; no reason to use a middle man if you don't need one.

i also use Kayak to do research, then from their website I select the airline I will be traveling on. This way you are booking directly with the airline, which if there is schedule change you don't like you call the airline directly and not go through third party. In other words, book directly with the airline.
